Installing an aftermarket audio system does not, by itself, void your entire factory warranty. The FTC explains that a manufacturer or dealer must show that an aftermarket part caused the damage before denying coverage for that repair.
Damage caused by an aftermarket component or improper installation may be excluded. Keep your purchase and installation records, and ask the dealer to explain any denied claim in writing.
